Why do we use biyâyid (come) at the beginning of this sentence when nobody is actually moving?
In Farsi, the imperative forms of the verb to come (biyâ for singular/informal and biyâyid for plural/formal) are used to make proposals or say let's. When combined with a main verb in the present subjunctive, like hal konim at the end of the sentence, the whole structure translates to let's solve.
How does the ham... va ham... structure work in this sentence?
The structure ham [A] va ham [B] is the Farsi equivalent of both [A] and [B]. Here, it seamlessly connects in mâne' (this obstacle) and ân moshkel (that problem) into one coordinated idea.
Why is the direct object marker râ placed all the way after moshkel instead of right after mâne'?

It is in the subjunctive! hal kardan (to solve) is a compound verb. For most compound verbs formed with kardan, the present subjunctive is made simply by using the present stem of the light verb (kon-) plus the personal ending (-im). The be- prefix is usually dropped in standard Farsi for these compounds, so we get hal konim instead of hal bekonim.
