Why is there a comma instead of an Ezafe between محقق نامدار and برنده‌ی جایزه‌ی نوبل?
This is an example of noun apposition, known as badal in Farsi. The second phrase, برنده‌ی جایزه‌ی نوبل, simply renames or gives extra identifying information about the first noun, محقق نامدار. Because they refer to the exact same person, they are placed side-by-side with a comma rather than being linked by an Ezafe.
Why is there a ی added to the end of برنده in برنده‌ی?

How does the verb لبخند زد work here?
It is a compound verb made of the noun لبخند meaning smile and the verb زد which is the simple past stem of زدن meaning to hit or strike. Together, لبخند زدن means to smile. Here it is in the simple past tense, meaning he or she smiled.
