Why is the verb negative (ندیدم) if هیچچیز already means 'nothing'?
In Farsi, when you use a negative pronoun like هیچچیز (nothing), you must also make the verb negative. This is sometimes called a double negative. So instead of saying 'I saw nothing', Farsi speakers literally say 'I didn't see nothing' (هیچچیز ندیدم). Using a positive verb here would be grammatically incorrect.
Does هیچچیز literally mean 'no thing'?

Why does the verb change from first-person (ندیدم) to third-person (بود)?

In the second half, the implied subject is 'it' (maybe it was just a shadow), so we use the third-person singular verb بود (was).
Would a native speaker pronounce یک exactly as it is written here?
In formal reading, yes, it is pronounced yek. However, in everyday spoken Farsi, native speakers almost always shorten یک to just ye when it comes before a noun. So in conversation, you would likely hear 'ye sâyeh yâ ye alâmat'.
