Why do we use está instead of es for "is infected"?
This is the "state passive" (pasiva de resultado). We use estar + a past participle to describe the result or current state left behind by an action. The file is currently in an infected state. If you used es infectado (the true passive), it would mean the action of the file being infected is happening right at this moment.
Does infectado have to agree with archivo?
Yes! When used with estar to describe a resulting state, the past participle acts like an adjective. Because archivo is masculine and singular, infectado must be too. If we were talking about a folder (una carpeta), it would be está infectada.
