Why is it s tobom instead of s ti?
The preposition s (meaning "with") requires the following word to be in the instrumental case. The instrumental form of the basic pronoun ti (you) changes to tobom.
The English translation says "having dinner", but there is only one word for it here (večeram). How does that work?
In English, "to have dinner" is a phrase made of a verb and a noun. In Croatian, there is a specific single verb for this action: večerati. Večeram is simply the first-person singular form (the "I" form) of that verb in the present tense.
Why is the word for "with" just s here, but sometimes I see sa?
S and sa mean the exact same thing. You must use sa when the next word starts with sounds that make it hard to pronounce just s, especially words starting with s, š, z, or ž (like sa sestrom). Since tobom starts with a "t", you just use the standard short form s.
Where is the word for "I" (ja) in this sentence?
Croatian often drops subject pronouns because the verb ending already tells you who is doing the action. The -m ending on večeram makes it perfectly clear that "I" am the one eating. You would only add ja if you wanted to add strong emphasis.
