Why is the word for how in the middle of the sentence instead of at the beginning?
In Farsi, question words do not have to jump to the front of the sentence like they do in English. They usually sit exactly where the answer will go. Since the answer would be something like the museum is good (muze-ye shahr khub ast), the question word chetor simply takes the place of the word good.
Why is there an extra letter ye attached to the word muze?
This is the Ezâfe, which acts like the word of to link museum and city. Normally the Ezâfe is just a short e sound added to the end of a word. But because muze already ends in a vowel sound, we add a y sound to bridge the gap, making it muze-ye shahr.

No, it makes the exact same t sound. Farsi has multiple letters for certain sounds due to borrowed Arabic words. You can just pronounce it like a normal English t. The word is pronounced chetor.

In everyday conversation, native speakers usually combine the question word and the verb is. So instead of saying chetor ast, you will almost always hear chetore.
