Why doesn't prima get an -e ending here?
Normally, adjectives get an -e before a noun (especially since keuze is a de word). However, prima is an exception. Adjectives ending in a vowel like -a or -o (such as prima or roze) are indeclinable, meaning they never change form or get an -e added to them.
Since we are learning about comparisons, how do I say "a more prima choice"?
You can't! Prima is an absolute adjective (meaning "excellent" or "perfectly fine"), so it doesn't have comparative or superlative forms. To compare choices, you must switch to goed (good) and use its irregular forms: een betere keuze (a better choice) or de beste keuze (the best choice).
Could I just use goed in this exact sentence instead?
Yes, you can say Dat is een goede keuze (That is a good choice). Notice that unlike prima, the word goed does get the standard -e ending here because it comes before a noun.
