Because here it is in the Genitive case, meaning 'of the pond' (на дне пруда = at the bottom of the pond). The special stressed -у ending only applies to the Prepositional case when you are talking about location inside the pond (в пруду).
Why do we use на (on) instead of в (in) for 'at the bottom'?
In Russian, you are considered to be on the flat surface of the bottom, so we use на дне rather than в дне. It works conceptually just like being on the floor (на полу).
Why use лежит (lies) for a stone? Can I just say the stone 'is' there?
You could omit the verb to just say the stone is there, but Russian strongly prefers using stance verbs like лежать (to lie) or стоять (to stand) to describe where physical objects are located. Since a stone is generally flat and does not have a base to stand on, it лежит.
Why is the subject (огромный камень) at the very end of the sentence?
