Does the ـه at the end of باشه represent the reduced copula "is" (است) from this lesson?
No, this is an important exception to watch out for! The ـه here is a colloquial shortening of the letter ـد from the formal word باشد (bāshad). باشد is the subjunctive form of "to be" (literally "may it be" or "let it be"). In spoken Tehrani, it reduces to باشه and is used universally to mean "okay."
Why is there an ی attached to مشکل?
The ی (i) suffix here is the indefinite article. While مشکل (moshkel) means "problem," مشکلی (moshkeli) means "a problem" or "any problem." Combined with the negative verb, the phrase literally translates to "There isn't any problem."
If the sentence means "there is no problem," why don't we see a reduced copula (ـه or ـست) attached anywhere?
Because the negative verb نیست (nist) already means "is not" all on its own. The reduced copulas you are learning right now are only used for the affirmative "is" (است). When you want to say "is not," you simply drop the affirmative copula entirely and use نیست.
